Even a floor that has been sealed and waxed can allow water to penetrate if left there long enough so pay close attention to the type of stain you want to fix.

The use of a fine grain steel wool is effective for removing water spots without damaging the wood surface.
Sand any spots that remain with very fine grit sandpaper going in the direction of the wood grain.
The key to removing water stains from wood floors is to recognize how deeply the stain has penetrated the wood.
Doing so will bring back the shine of the wood.

Simply wipe the water spot or stain with the steel wool gently in circular motions.
